The pace bowler increased England's injury problems after leaving the ground early on day two in the Melbourne Test in the Ashes series.
Atkinson experienced discomfort in his hamstring immediately following a delivery of the fourth over during the morning session.
Team management indicated Atkinson reported "discomfort" and required time away from the action for further assessment "in the coming hours".
The final Test of the tour in Sydney starts on Sunday, 4 January.
The English side has been without strike bowlers Mark Wood with a knee problem and another paceman to a side strain during this series.
A replacement bowler was called up to provide backup.
His form was underwhelming during the first two matches, managing only a handful of scalps.
He was left out from the previous Test, before being recalled for the fourth Test as Archer's replacement.
Atkinson improved at the MCG, claiming a couple of wickets with the ball, before adding 28 while batting being one of only three teammates who passed ten runs.
Following a brief spell at the end of day one, he returned for the second day's play and dismissed the nightwatchman edging to the keeper.
Yet, at the end of the fifth over, he bowled a slower ball to Travis Head and suddenly grabbed his left hamstring.
Atkinson returned to the side for the Boxing Day Test after being left out the previous Test.
